Just wondering if the bolts have any contact with the water inside the valve, my skimmer is modded and the gate valve is above the surface of the water.

TIA

As long as it is above the water it will be ok. It will rust from the salt moisture but Keep it clean and it should last a long time. There will be no exposed metal inside the valve.

Not always true. There are some grades of stainless that will still rust, and are commonly used in plumbing parts. Granted, most of those parts wern't really intended to be used on SW aquariums.

so should I replace the bolt for a nylon one?

No, just clean it when ever you are cleaning the skimmer cup. Qtip, vinegar wipe down to help neutralize the salt.

I have a gate valve made by spears that does not have a metal screw on top. The gate valves you buy at homedepot and a few fish stores (normally the KBI brand) have the metal screw on top. However, the ones from spears normally cost more.

Spears may cost more, but they are the BEST.......

i think vinegar will accelerate the rust process
